I am a sole trader and have just submitted my tax return on the cash basis.

I forgot to tick the cash basis box on the Short Tax Return.

How should I notify HMRC?

Can I just right a letter?

the problem is it is not possible to download Short Tax Returns and as it's past 31 July hMRC will only send out a full not short tax return.

Now what do i do?

Seems crazy to me.

Nothing really falls on that box not being ticked.

If you want to amend it, a letter to HMRC telling them of the amendment you want to make is sufficient. You don't need to send in another return.
