P45 but ex-employee overpaid

We pay our employees their December salaries before Christmas, but one has immediately walked out, without giving his contractual 3 weeks notice.
I am not very hopeful of recovering either the salary for the notice period nor the Christmas bonus.

What figures should I use on the P45 - the amount he was due or the actual payment?

The only way back is to sue him.
P45 should reflect the amount actually paid.
With a pinch of salt take what I say, but don't exceed your RDA

I guessed that was probably the case.
I have read it is not possible to amend a P45, so wondered whether to delay issue pending resolution of negotiations, or risk the amount being wrong?

You could probably pay him some now and some later. See last Heading here. (And you can amend a P45, it seems)
