It seems very unlikely to me that OP is self employed. He would appear to be an employee of the company. And therefore subject to deducction of PAYE/NI.

Alternatively, I suppose he may be in partnership with the company and the partnership agreement entitles him to 35% of the takings.

I suppose the third scenario is that he is, in fact, without realising it, a shareholder in the company and these sums represent dividends.

Whichever is the situation, I suggest he takes his problem to an accountant. I suspect somebody in this set up doesn't understand any of it and without reading the documentation and talking to the parties I don't think we will manage to understand it either!
