If an employee who works for our company purchased goods on one of our trade accounts, would we be required to charge him the gross figure (inc VAT), or the nett one? After all, we would be claiming the VAT back and should we pass it on would it not be charging twice?

If the company purchased goods from the trade supplier, and re-sold to an employee, that is a taxable supply, so you need to charge VAT to him. How much you charge him is up to you.
