If they are after penalties and say that you have been careless you can always seek to have the penalties suspended on the basis that you employ improvements to your system to avoid the same happening in future years.......

Idea would be to wait and see what they are after then if they are going to review that matter get in early and explain why problem arose and what steps have been put in place to ensure that it doesn't happen in the future. I assume that PAYE etc was operated correctly and that all in year and end of year documents properly reflected this.
