HMRC gatway

Hi can anyone advise me.
As a non resident I'm supposed to file my self assessment using commercial software, I made to mistake of filing the previous two years using the government gateway so I did not file the sa109. All the figures are correct and I don't get any income from my country of residents, so I paid the correct about of tax to HMRC. What is the penalty for incorrect filing? And should I confess to my mistake?
Thanks for any advice.

Are you sure you've not overpaid tax to HMRC if you are non resident?

All of my income is from the UK and has been declared. What I did wrong was the way in which I filed the return.
